If returning, I would choose: In the Dormitories
Why?
The dorms are cheaper then renting Apartments, and they are close to the University. A homestay is fine for a while, but it might get in the way of your studies and social life. However, a home stay is a great way to learn the language.

Final comments
I recommend you stay in your own apartment if you can. Bring lots of money, or be prepaired almost every night teaching English conversation, so that you can afford to buy lunch every day. I wish I could have spent less time working, more time with Japanese friends, traveling, hanging out, speaking Japanese.

Although some may be skeptical about Japanese universities and its education, it isn't the case if you were to put yourself out there as the university itself offers as much as it could possibly can.
